The only available place in Stokkseyri is Art hostel, very close by to the ocean shore. According to website, it looks like this hostel is still running, but there is no option to book a room or bed, so most likely, reservations can be make only at the reception in the hostel.

In case, you arrive to Stokkseyri late or you just want to get some snacks, we recommend to try visit local gas station called Skálinn.
